Help understanding secondary missions..

any help? -
Ok guys, I beat the game and am trying to get the achievements for all the secondary missions. How do I get them? Are the quick missions the secondary missions? I cant figure it out. Also, how come like 3 or 4 of my quick missions are still locked even though I beat the game? Thanks. P.S. This is a great game but it ended way to fast. Only took like 5 hours to beat.
