pretty easy to fix mate. Just zoom in nice and close and make sure the head is aligned with the body, then when you attach your model together before merging in the bones just select every single vertice and use the "weld selected" option (using 0.001m). This should veld them together and remove that gap.

In other cases just just go in manually and select an end vertice on the neck and target veld it to it's corresponding vert on the body.

No worries mate

Selecting all the verts and hitting the weld selected button before exporting is acctually a smart thing to do. First of all it fixes up some smoothing problems that you usually can see on centre line on alot of characters torso's and the back of the head. Got a render showing that problem on a IT marine character.

Left is unwelded and right has had it's verts welded.

Secondly it makes things alittle easier when weighing all those lost verts, there usually are some areas in the armpit where without welding there are 2 or more verts ontop of eachother that needs the same weighing.

another problem has presented itself., its there anything special I need to do when attaching bones? also the helper points, will that fix the problem with the weapon-in-hands position?

after attaching the bones, his arms are not deformed and out of proportion.
