I currently have GR, DS and both patches 1.3 and 1.4 installed.

I'm sorry I was impatient sir. No disrespect on your part.
It appears that this is occuring only when I re-install DS. After many different scenarios. It is definite that the game works when I just install the GR CD. As soon as I install DS, the game bombs out to my desktop.
I hope there is some sort of solution for this. I'm almost ready to go buy a whole new system, just to get this damn game to work!

After doing all the steps mentioned within hairmans post, my machine is not acting any different than it was before. I am getting the same thing. I get kicked out to my desktop.
I do have a question though..
Within my Ike.log there are questionable lines regarding my screen resolution. I did change the settings to 1280x1024. Could that be something?

You'll probably have to Uninstall "GR" now, as it appears that some of Your Original Files in "GR" are corrupt.

2 Questions first though...
1 - Did this happen as soon as You'd enabled the "Standard Upgrade V1 Mod" in "GR" ?
As soon as I loaded Standard Upgrade V1 Mod, the SECOND time
2 - Can You even get the Game to Load to the Main Menu Screen ?
No.
As soon as I double click on the destop icon, it brings up the little Ghost Recon on the Task bar, then the screen quickly turns black, with an hour glass, then it pops me back to my desktop. I did check the task manager and Ghost Recon.exe is not there.
If You answer Yes to the First Question and No to the Second - Then We may be able to get it to the Point where You'll at least be able to get "GR" to Load.
Please Repost here with Your answer, and then I'll post a Method for You to restore "GR" to a Pristine state.
Other than that, with what You've posted - I have no additional Advice...
By the way, I did the step by step procedure you had "hairman" do and it still did not work.

I tried SOTOMac's advice and now am having an even bigger issue.
Ghost Recon won't even install at all. It hangs once I specify the location I want GR to be installed to.

The above is from my Ike.log. I have XP, but turned off a lot of services along with keeping the 2000 look. All of it was fine before I double loaded a MOD.
Where exactly is GR located in my registry?

I completely uninstalled GR.
What I meant with "and all its folders". Within explorer, I removed all the Folders associated with Ghost Recon.
I then tried to re-install GR.
When installing just the GR disc, the game functions as it should. As soon as I install anything else, like DS, the game crashes to my desktop.
My question is, does the GR put files into another location on my computer that I need to remove before installing it again?

ps: The game was working fine, until I accidently loaded the Standard Upgrade Mod twice.

I cannot seem to get it working at all. Once I load just the original CD, it works just fine. But, when I install Desert Seige or any other Mods.. It craps out and throws the game back out on Desktop..

The Standard Upgrade V1 Mod Install. It gives you a plethora of guns. There is no uninstall

I did try deleting the folder within the Mod Folder, but that sure didn't work.

Ok,
I accidently loaded the Standard Upgrade Mod twice. Ever since I did so, my GR has apparently taken affect and does not let me into the game.
What could be the problem?

Well guys,
It turned out that I had a couple issues with my internal services. Had a friend of mine completely set me up over the phone. It took sometime, but I got my system running smooth as ever. Thanks for all your help.
If you ever need help on anything, check with a guy named "DamnedSix". This guy is incredible and knows the in's and out's of XP.
